May and September are by far the two best times to go. The weather is perfect and definitely warm enough for the water parks. The crowd levels are low and the hours are still decent.
May is a great time. Just remember with the 50 anniversary thing going on the attendance levels may be a little higher but with schools still in session it should still be lower than the regular vacation season.
We went in May 2003 and the Flower & Garden show in Epcot was awesome & the weather was great too!!
If you decide to go in June we might have to meet up...

We were there for the 2nd & 3rd week of May last year...the weather was great. Never was more than 85 degrees during the day and at night never needed more than a light sweater (on a late night). There was only 1 day with rain, and it was only a light rain in the mid-afternoon that lasted maybe 20 minutes.
As far as crowds go, we never waited more than 15 minutes for any ride. However, I agree with MrIncreadable, this year may be busier. But we had such a great time last year, we decided to go again at the same time this year! Maybe we'll see you there!?!
