We're thinking about doing a split stay with four nights off-site and three nights on. How does this work with Fast Passes? Will we get to make selections in advance for the days we'll be on-site or no?

Depends on where you are staying.

You can make your fastpasses at 60 days for the length of your onsite Disney resort stay.

If you are staying at one of the handful of "Official Walt Disney World Hotels" in Disney Springs (they will say right on their websites if you get early fastpass privileges/extra magic hours) you can book at 60 days from check-in at your offsite resort for the length of your stay there.

If you're staying anywhere else, you can book fastpasses at 30 days from each day you are offsite (one day at a time).

We'd be staying at Wyndham Bonnet Creek, so no fastpass advantage there. I guess we can just book fast passes for the park days that we'll be on site at 60 days and then book for the days we'll be off site at 30 days...

Yeah, unfortunately the 60 day advantage only applies for the time you are onsite. It's a pain to log in every day at 30 days for the other part of the trip, but we just did it in August and it worked out fine.

I would do the on-site part first, but don't want the trip to be anti-climactic! :)
