MyDisneyeXperience. (or more commonly known as "the US website")
(on the UK website, click on "mydisneyexperience" on the top right of the screen / if you're on a mobile device, the mydisneyexperience menu will be on the left, open that menu and select "English - USA")

you need to set up an account if you don't have one

You can once you've linked your reservation to MDE. That's where I did ours.

I did online check in and faxed a room request, both got ignored. The kind CM said there were no Magnolia Bend rooms @por that fit our room type paid for. They upgraded us to a Royal Room for free. They are so good at the resorts.

Another time, we booked a one night stay at AllStar Music. When we arrived, we asked if there were any deals at deluxe or moderate hotels as we fancied an upgrade and were willing to pay. We got a new refurbed room at CBR, free of charge!

We are going POR October 2nd this is my 4th visit but it's been 4 years since I was there, anyways rambled enough......can I do the on-line check-in even if I've booked through travel agent?

Yes you can check in online. You need to get your WDW booking reference from the TA and add it to your My Disney Experience account. You will need this and your ticket details so you can book FP at 60 days out. I booked through Expedia for CSR and had no problems.
