I just read in this article that during October, Frankenweenie previews will be shown in the Muppet Vision theater. Does this mean no more Muppets at all during October?
I don't know the answer for sure, but the way I was reading it is that there will be a preview for Frankenweenie before the regular Muppets movie. And there will be a Frankenweenie overlay on the theater exterior, and possibly interior. But I think they are still showing the Muppet movie. But I could be wrong!
Hard to say for sure, but when they did Tron: Legacy previews in that same theater, they had some Tron: Legacy stuff outside, and a big sign for Tron: Legacy, but otherwise, the theater itself was totally unchanged -- they brought people in from the exit side (so they didn't see the Muppet theming in the main waiting area) and ran Tron only at night, with Muppets only during the day.
I suspect they'll do something similar this time around, too.

Prior to Disneyland’s princess and parade hype for 2013, there will be several new offerings coming this fall and winter, primarily aimed at DCA. First up will be a new Halloween promotion this fall for DCA that features the Tim Burton film Frankenweenie. The underutilized MuppetVision theater will receive a themed overlay for the film and a 3-D preview will be shown, while across the way at the Animation Pavilion an art and technical exhibit will be set up explaining how the 3-D stop motion process works, and how Tim Burton creates his unique film environments.
Muppets were not being shown on Friday or Saturday, but Frankenweenie previews were.
I was on the Welcome to Disneyland tour on Friday and our guide took us to the Muppet theater expecting to see the show, but it wasn't playing. She was very surprised when the CMs out front told her it wasn't running. I think I also heard something about how it was last minute and everyone was kind of clueless, but they were starting to show Frankeneweenie in 10 minutes if we wanted to stay. After she consulted with the other tour guide who was shadowing us we saw It's Tough To Be A Bug instead.
I went back on Saturday and saw Frankenweenie, and now that I think about it, I'm pretty sure we were taken in through the exit.
