Sounds like our families are doing the exact trip as eachother. We will be in Disneyland Oct 1-6 (Sat to Thurs) and leave Thurs for 3 days in San Diego, going home on the 9th.

Do you have kids? Have you decided where to stay yet? I am leaning towards the Tropicana, Candy Cane Inn or Park Inn for Disneyland and the Red Lion or the The Dana for San Deigo. Mixed reviews for The Dana if you end up in the old part and with kids I need a tub. Paradise Point was another I looked at in San Diego.

Small world, isn't it?
I have narrowed down our Anaheim stay to Candy Cane or Howard Johnson, leaning toward HJ. San Diego is much more difficult. I am looking at the Days Inn Hotel Circle, it's cheap, good location and gets good reviews on Trip Advisor.
I have two girls, 7 and 9.
