If our waitlist doesn't come through for NYE, we will be moving from a standard 2BR to a preferred on Dec. 31, and then back to a standard on Jan. 1. Will our bags be taken down to baggage claim until we call for it from the new room, or will the bags be directly delivered to the new room since it is in the same hotel?

Sure hoping that none of this becomes necessary, but it's not looking good... :(
 
The bags will not automatically be moved. You will need to call luggage services and make arrangements with them to store the bags and then you will have to call again once you get to your new villa for the bags to be brought to your new villa. This is going to require extra tipping since different CMs will be handling your bags at different times. I would make sure your new villa is not ready before storing the bags, because if your new villa is ready you can just call luggage services and basically they will just walk with you to your new room with your luggage on a cart.
 
We spent a night at BWI last year before our DVC stay. Our room was not ready when I checked in around 10:00am, so I had the bellman come and put them into storage. Then when our BWV room was ready (about 3:30pm), I called them to bring them up to the new room. Tipped $5 each (2 big bags, 3 smaller).
 

I just cancelled a 2 bedroom standard for NYE, so maybe you're in luck....
We were in a studio for 4 nights in Oct and had to move every night..... What a pain.... Boardwalk view to perfered to boardwalk and back.. I was on a waitlist that never came through. I begged them to let me stay in just the perfered and surprise someone with a boardwalk view that was only staying a night, but was told it couldn't be done.... We couldn't unpack our bags and had to wait a good 30-45 min each morning for them to come get our bags to store.... Said we had to be there... Then another 30 min - 45 for them to delivery them to the new room in the afternoon. Last day we dragged them down ourselves to bell services..
Needless to say, I have already reserved a Boardwalk view studio for next October, day by day.......

Disneydawn6, I had a little rush of hope when I saw that you had cancelled a standard 2BR for NYE. (Sorry you had to cancel your trip though!!) I picked up the phone and called MS, hoping it might be my lucky day. Unfortunately, it wasn't. :(

Trying not to give up hope, but it's getting hard...

Last year we were in the same situation - we had a 2BR std for every night except 12/31 for which we had a preferred. When we checked in I asked if there was any way we could stay in the same room - upgrade someone else to preferred and keep my points - we just didn't want to move (twice) in the middle of our trip. Well the CM went into the back and after a while said they could fix it so we didn't have to move and they returned the extra 6 points! We did have to go down and get new keys from the desk on 12/31 and again on 1/1 but that was much better than moving. So hold out hope all the way through check-in!
