You should be ok. Make sure you have the ME tags on your luggage. When you get to the airport just go to the town car and take it right to The Contemporary. When your done with dinner, go check in. The luggage doesn't go on the bus it takes a truck ride with Luggage only. Disney offers ME so that you don't get a rental car and it somewhat forces you to be on there property and spend your money there. Since the town car is just taking you to Disney, your still making there business people happy and following the business intent of there policy.
If you miss a ADR because of unforeseen travel, Disney will typically wave the fee. At least they did for us. Just call them as soon as you know it will not work out. This gives a standby a chance to get in.

The one fall back with not using the ME bus but having RAC move your luggage is that they don't know how many pieces of luggage you had. If the airline mis routed one of them, you would not know for a while which could be a hassle. It doesn't happen much but just FYI. One good way to help that, that I saw was put numbers on the tags in ink. Like 1 of 4, 2 of 4. Etc... This can tell them how many they should have.
