Can I book at Hotels.com and use Magical Express?

If hotels.com has Disney-owned resorts in their inventory, then yes you can use Magical Express.

The easiest way to do this, is call DME directly once you are within 60 days of your trip and reserve your ride.

clkelley is correct. It doesn't matter with whom you book, whether it is room-only or package, or how many nights it is for. As long as you are named on the reservation at a WDW owned-and-operated resort, you are eligible to take DME between Orlando Int'l Airport and your resort. This can be done one-way or round-trip, your choice, but each leg must be on your day of check-in and/or day of check-out as applicable.
