I cant answer all your queries - but we went with Airtours into Stanford Airport in December 99 and found them to be fine. It was very easy getting through Customs and Immigration at Stanford - just on the way back home, there wasnt that much to do at the Airport and we had a delay. The food outlets and restaurants were pretty much non-existent so it might be a good idea to take a couple of snacks with you just in case. Some Crisps/fruit/drinks. (Of course that may have changed now - I am sure someone will be able to offer upto date info).
We hired our own vehicle so I cant help about transfers but I think I recall it taking us just over an hour to get from the airport to our villa in Kissimmee. With transfers you may call at several other hotels on the way to your resort - so that may take longer.
I think that you would be able to leave your luggage in the Hotel Lobby (they usually have a baggage room) until it is time to get your transpsort.
And although I haven't been to Discovery Cove - it is situated next door to Sea World, so yes, you will need to arrange transport for getting there.

Going to Disney A.S. Movies in October (can't wait) instead a Virgin trying Airtours going into Samford Airport, opted for transfers - my questions are how far away are we and do you have a long wait? also before with Virgin you could offload your luggage at downtown disney for them to take to airport for you. I know this has been stoped for security reasons or is there somewhere at hotel to leave it? also going to book Discovery Cove do we book the Mears bus to take us there? many thanks
