Luggage Fee SWA/AT??

If you book a flight through SW and the flight is operated by AT do you have to pay luggage fees?

No, you do not.

I just got back from West Palm Beach, FL and booked the return flight through SWA. Flight made a stop in Atlanta where I changed planes. That second leg was operated by AirTran. I checked my bag and did not pay a fee.

On a side note, I did not pay for EBCI since I didn't care where I sat. When I checked in at the 24 hour mark, my AT assignment was a window seat near the front. That was a pleasant surprise.
 
Correct as long as it is through SWA. Be aware that due to the merger there are issues with luggage check-in at the Disney resorts. This is true only if you have a segment that is A-T and another segment as SWA. You will have to take your luggage to the airport with you on DME.
