I have a pair from Moving Comfort that I wear with bottoms I can't go commando with. I noticed that Target sells workout undies now, but I haven't tried them.
I had that problem when I first started running. Turned out I'd lost so much weight the undies just didn't fit right anymore. Maybe you just need a smaller size?
Make sure you have a nice tight pair that won't move. I run in the Pink Yoga undies from VS, basically anything that isn't cotton and is breathable works fine for me! Under Armour sells them too but they are cheaper at VS.

I wont be heading to VS to buy my running underwear, but I've found that once you find something comfortable, you almost have to, to a point, ignore the price and just get them. By all means try others less expensive things, but if the only thing comfortable is the more expensive ones, you may have to go that way. Especially if you are going for a 1/2 or full marathon you have to eliminate as many problems as possible
I just go with the liner in running shorts. They stay put and they stay dry. Otherwise, if I'm wearing capris or running pants, I go commando. Sorry if that's tmi.

I always bike commando (there are about four million sources explaining that's how the padded shorts work best ) but it never occurred to me to try running commando. Hmmmm.....
