Aside from being next to each other, there's not much to compare here -- they're two very different dining experiences. At the end of the day, Boma is a buffet -- a nice buffet, but a buffet, and the food isn't too adventurous. It's also comparatively inexpensive.
Jiko is more along the lines of "fine dining" and the menu does leave the comfort zone for many people (Sanaa goes even further). I think it's the best restaurant at WDW, so if you have the time and money I'd pick Jiko.

I would say Jiko. I have a severe tree nut allergy and the chef at Boma was rude and very unaccommodating. We would never go back. We actually left Boma and accidentally stumbled across Nine Dragons in China- which we had never been to before. The service was unbelievable, as well as the dumplings, egg rolls, strawberry red bean and caramel ginger ice creams, and their plethora of menu options. They also have the best iced tea- it's a green jasmine. I would recommend it to anyone.

Wow. Sorry to hear that. We had a completely different experience than you at Boma. My cousin has celiac disease and the chef at Boma took her around the buffet and told her exactly what she could eat. He also brought her a dessert from Jiko that she could eat because she couldn't have anything at the buffet. Maybe the chef was having a bad day?
