If the restaurant is not a pre-paid place (like Cinderella's Castle), you are not penalized for downsizing your party size at the podium when you arrive. We did this multiple times this past trip - three people arrived instead of four - and paid no penalty.
As to prepaid places - I've read mixed things, so clarify with Disney if you prepaid.
Additional advice is call WDW-DINE, they have always been helpful to me, and reduce your ADR from 2 to 1.
I'll be at Trail's End for breakfast. My son doesn't want breakfast and rather go straight to water park where I don't want to go to water park so I am going by myself.
Do I call the restaurant directly or is there a general number I call to change the reservation?

OP you are very thoughtful to be concerned, but as Gwynne suggests, it's cool to leave the ADR as is. There are no "tables for 1" so it's not like you'd be depriving anyone of an ADR.
