If I have three hoppers with one day each remaining on them, can I combine the value of each and apply to the purchase price of one annual pass?

I believe you can only use 1 PH toward an upgrade to 1 AP.

But she can trade in each pass (3) for each Annual Pass right? I mean as long as there is still one day remaining you can upgrade right?

It's a 1:1 deal so 3 PHs CAN NOT be upgraded to 1 AP (or PAP). The OP was asking to use 3 to upgrade to 1.
