Which airports are best to fly into when staying at Hilton Head? Thanks!

We found a really great fare to Atlanta, rented a car and drove 5 hours to HHI.

Also check Jacksonville, FL.

If you can get a direct flight, Savannah. If it takes a connection to get there, check out Jacksonville and Charleston for a direct flight (each 2-3 hrs) from HH. If nothing direct there you can even check out Atlanta and Charlotte which are both about 4 hours from HH and likely to have direct flights. I know 2-4 hours may seem like a lot, but since there aren't many direct flights to Savannah (which is still 1 hour from HH), the hassle and time it takes to make a connection (while taking on additional delay risks) make a direct flight to an airport further away potentially easier and faster.

Hilton Head has a few options there is Hilton Head airport (HHH), Savanah Ga (SAV) 30-40 miles, then Charleston SC (CHS) and Jacksonville Fl (JAX) about 3 hour drive. I would use Kayak.com to assist in the search for airfare as it will search the surrounding airports to find you the cheapest flights.
