Help needed - we fly tomorrow!

I've just gone to do online check-in and have found that I can't do it for our entire journey tomorrow. I booked through travel-up and bought the entire flights together. When we were issued the e-tickets I found that just 1 leg out of the 6 for there and back was booked through American Airlines, the rest through British Airways, although the international flights are still with American Airlines.
What do we do now with the Chicago to Jacksonville part as I can only check-in for the Manchester to Heathrow and the Heathrow to Chicago. Will we have to pick up the luggage and then completely check in at Chicago. Thank god there is a 3 hour and 15 minute delay between flights, but if immigration takes an hour to get through and then we have to change terminals, I'm now worried.
Has anyone else had to do this? What was your experience?
Do I do the online check-in with BA or leave it until I get to the airport tomorrow (well I say tomorrow as we'll be there at 4am!) I don't know what to do.
 
We have a similar situation flying out on Sunday. I thought you could check in with the operating airline seperately? Have you tried OLCI with BA and AA?
 
If its 24hrs before that can check-in - the flight is at 14.45 Chicago time, which is 6 hrs behind, so won't be able to do it until 20.45 this evening. We have to leave at 3am, so was hoping to go bed early. Just relooked at flight times and there's only a 2 hour stopover at Chicago!
Panicking now as never had this before.
 
Have tried it direct with American airlines and it comes up with an error telling me to check-in at the airport. Will have to see at Manchester if the full route will be checked into as the e-ticket by travel up is just one number which includes all flights. Surely if we use those machines and input the e-ticket number its going to come up with all flights irrespective of Airline reference numbers?
