We are renting a car and driving, sorry! FT wilderness is only 10 mins from our hotel and much less headache for me having our car, but thank you!

You still need to take the internal bus to Pioneer Hall and back again to where you park your car at Fort Wilderness. The reason people love the boat transportation so much is that the marina is a very short walk. But since you're going to Epcot, it's probably better to have access to your car. It's still not convenient, no matter how you slice it.

They are going to Epcot after HDDR though.

The original poster was going back to the Magic Kingdom after HDD. Love 2 Shop was going to Epcot after. Two different methods, I'd think. If I were going back to the MK, it's much easier to do the boat method. With Epcot, it's probably better to take the internal bus back to the main parking lot and drive to Epcot.
