We are booking two days at AoA before we can get into our timeshare, 12/10-12-12. Any tips for booking?

You'll love staying on property. You can phone reservations and request which area you prefer if you're staying in the family suites. I've never stayed at AoA so no suggestion except to go for what theme you like. Go on the AoA thread, esp first page usually has lots of resort info.
You can book your FPs and dining now if you haven't done so already.

Is there any better way to book than just through the WDW official website? I assume it is best to book my theme park tickets for the entire stay when I book the room?

If you don't use the WDW website and prefer not to call in to Disney directly, you could always use a travel agent who specializes (or at least is VERY knowledgeable about Disney). Up until this year, I had just always booked everything myself online at WDW's site or called Disney. It was actually nice being able to let my travel agent handle things. As far as tickets, you can either buy tickets when you book your room and make it a package, or get slightly discounted tickets from reputable ticket agents. I've used UnderCoverTourist.com on a few occasions with great results. I'm sure others can chime in with suggestions! :)

Unless you need to make it a package for some reason, buy the tickets from Undercover Tourists and save a bit.

I agree with undercover tourist. They are very good, even in Canada I received my tickets promptly. Some things about UT: unlike other ticket sellers, UT posts entire price up front, what you see is what you pay. They don't charge shipping, and they ship real tickets, not vouchers.
So if you are price comparing keep that in mind. Other sites, may look cheaper until you go to the check out. Then they add taxes, and many charge shipping fees. Even Wdw website doesn't add tax untill check out, although I'm not sure now. I have AP, so haven't checked Wdw ticket website for regular tickets. That's how it used to be.

You are able to link UT ticket to your MDE account so when your FP window arrives you are able to book your fast passes.
