Hhhmmm, that's tough because I think just about everywhere we've eaten has been great!
1TS I would say our favorites are:
1) Le Cellier, though I know they are becoming 2TS
2) Teppan Edo
3) 50's PT
4) WCC
5) Ohana's (though we've only done breakfast, it was our favorite morning meal!)
2TS:
1) Yachtsman
2) Narcooses
3) Hoop Dee Doo

These are just some of our favorites and our opinion, any restaurant can have an "off night" Our experiences at Le Cellier and California Grill have not been as wonderful lately but they still make our lists. Grand Floridian Cafe has been moving up for us lately.
We have had very experiences with Disney food. Our favorite would have to be LeCellier. We love crystal palace dinner, Cape May Cafe, Narcooses and Tusker HOuse. We have never had a really bad meal in WDW.

But remember you asked food qualty, which is not the same as dining experience. Also Swan/Dolphin restaurants are not "Disney" so should be judged on a different scale. So to compare HDDR to Artist Point to Il Mulino
is comparing apples to bananas to oranges. We have always had a great meal at R&C but I would never compare it to a great meal at FF. Shula's is spactacular but not possible to compare to HDDR, which may be the best dinner experience for a family. Note experience, not dining.

I'm surprised no one has listed the Wave yet. It is in my top 3! We love that place. As far as other places we like:
Narcoossee's, Kona, Chef Mickey's (breakfast only - dinner was horrible), 'Ohana.
We're hoping to add more to that list after our next trip. We're trying quite a few new places including Kouzzina, La Hacienda de San Angel and Chefs de France. I've heard lots of good things about all 3 places.
I will second that except for Chef Mickey's (which used to be one of my favorites), until they get their food quality and more choices back up to where they used to be. I would also recommend Tusker House. I am not fond of many of the signature restaurants Disney has.
