Does a split stay qualify for free dining?

We're headed to Disney Nov 22-29 and are staying at the Contemporary with a theme park view. We didn't qualify for the free dining, as the room category was unavailable for the offer. My question is, if we were to change our reservation and stay the first night at a "qualifying resort/room, and then move to the Contemporary on our second night, would the free dining offer transfer over for the remainder of our stay?

No, that won't work for a couple of reasons.

First, What you are thinking of doing requires 2 separate reservations. People on the disboards usually refer to this as a split stay, but Disney considers each reservation to be independent of the other. Whatever entitlements (such as free dining) end on the check out day for that reservation. You would not be able to get free dining on the first reservation and have it continue to the end of your trip.

Second, the free dining offer requires a minimum 3 night stay and 2 day tickets for everyone 3 years and older in the room so just one night won't work.

As you found the FD rooms were sold out at the CR with theme park view. If you want FD you would have to see if there are any resorts/room categories with the FD offer still available for your nights.
