The way those buses zip around WDW property, no, you don't want to leave a sleeping child in a stroller. The stroller could tip over, slide around (even if you have one hand on it, it could pivot and tip) or someone could even fall on top of it.

While VERY uncommon, we have in fact been on an empty disney bus more than once I might add. Our favorite memory of this was when we were leaving the Poly after a late seating at O'hana. I didn't realize the MK closed so early that night, so we couldn't take the monorail over there to catch a bus back to our hotel, like I had planned. So we decided to take a bus from the Poly to DTD, walk around for few minutes, then take the bus back to POP. Well, we were the only family on the bus and the driver offered to take us directly back to POP. We did give him a nice tip for doing this. And yes, (at the time) the drivers were allowed to do something like that as long as the called in to their dispatcher.
We were grateful.
And to answer OP question, yes you will have to fold up the stroller. As other posters have stated, I really think that it is for the safety factor and not to inconvience you.

Yes, the stroller must be folded on the buses. There is no exception to the rule. If your child is sleeping, wake him or her up and have them sit on the seat and drift back to sleep. Or if you have someone who could hold your child while they sleep while you hold the stroller, this works as well.
