Details: Booked round trip flight PWM-DAY through Southwest, using rapid rewards points. Outbound trip is PWM-BWI on Southwest, BWI-DAY on AirTran. Return trip is DAY-BWI on AirTran, BWI-PWM on Southwest.

Plan/Questions: For outbound trip, I will check in online at the 24 hour point through Southwest. I should receive my EBCI boarding passes and my AirTran seat assignments. YES??
For the return, I will also check in online at the 24 hour point through Southwest, even though my return leg starts with an AirTran flight, because I made my reservations through Southwest. YES?? At this point I should receive my EBCI boarding passes and my AirTran seat assignments.

SO: Since I booked with Southwest, do I check in at the airport with them, so we get our free baggage, or do I have to check in through AirTran for the return since they operate the first leg of the return flight? I understand that if I don't like my AT seats I can try to change them at the airport... but if I check in through a Southwest desk, can they do that?

Gotta say, I'm feeling a little confused and crazy about all this- but I got a great deal on the flights AND paid with RR points, so it's worth it!
 
It may be a little confussing right now, Airtran was bought out by southwest and is now southwest airlines. you will get there and back with no problems.
