My daughter is going to come out and join us for part of our WDW trip, will she be able to use the Magical Express on the same hotel booking ref as me?.

Yes, she will. Just let the front desk know when you check-in when she will be arriving (I'm assuming its not the same day?) and they will arrange it. If it is the same day, contact ME before you leave and give them her arrival information.
