On that one YouTube channel, FreshBakedDisney, they went on a the Disneyland train, and it took them all around the park, so how is the train working, when it is suppose to be closed?

Here's the video -
, which was done on July 2nd 2016.

The train is not operating. You can still visit the trains that are parked at the stations but the train is not circling disneyland and won't be until 2017.

The train is still there to look at and talk to CM's about but it is indeed down and so far, it is scheduled to return to normal operation April 2017.
I think the footage they show in the video is much older than 6/2.

When you watch the video there is quite clearly a cut before the footage of them riding the train begins, indicating it could have easily been filmed at an earlier time when the railroad was still running and spliced in. Also, this is the caption from Fresh Baked Disney under the video on YouTube "The New Orleans Square train station is open for business guys! Yes, we can ride the Disneyland Railroad! In our minds! Ok, kind of a tease, but I just can't take it anymore. I need a ride on that train!!"

As others have said, it's not currently open and won't be until late spring/early summer of 2017.

Well in that video, it shows the train circling the park, and it happened this month, so explain that?
If you watch the people are at the station and walk across the tracks. There are also ropes and other things in front of the train preventing the train from going anywhere. The train is not operation and the video of the train moving is old and not from July 2016. The train physically can't run because part of the track is missing due to the construction for star wars land.

Also, you can tell the ride around portion of the video is not current because there is no blue bunting visible on Main Street and the Autopia has the old color-schemes.

If you're not familiar with the personalities of Fresh Baked, it could be confusing. Every now and then they'll cut to old footage, and it doesn't always get a "Let's look at OLD FOOTAGE and relive the time we went on the train" treatment. As JammyJam noted, "I just can't take it anymore. I need a ride on that train!!" and then there's a hard cut to a train ride.
