When moving ports from Tortola to St. John, what time does the ship leave? Are you allowed to disembark the ship at night at either port if it is docked there long enough?

You can debark/embark your ship at any time during the port times there. If you are not onboard by the all aboard time, the ship may leave without you.

Port times can vary from cruise to cruise. You'd have to look up you specific cruise on the DCL website for the probable port times in each port.

Rephrasing my question: Does the ship stay in Tortola or St. Thomas, seeing that they are back to back port days. Where does the ship dock overnight? Are you cleared to disembark the ship that night after the move, or do they wait to clear the ship with customs in the morning?

The ship leaves Tortola (sometime in the evening) and travels slowly to St Thomas, arriving in the morning.
 

I don't know for sure, but expect each port has some significant charges for the hours ships are docked. It is a cruise after all, you'll probably be floating overnight. Your itinerary should be posted not the Disney Cruise web site or as part of your online reservation. Those times are when you can expect to leave the ship.
 
We are doing this same itinerary on the Magic next month and the scheduled departure in Tortola is 5:45pm. You can expect the ship to leave just about right at that time unless there is some emergency or unforeseen circumstance (late tour, etc.). The evening will be spent cruising "crawling along" to St. Thomas for a 7:45am arrival. The ship will actually "arrive" much earlier than that for embarking the pilot, entering the harbor, docking, etc.
