The dining plan says that the you get "1 Table-Service meal including entrée, dessert or full buffet, non-alcoholic beverage. Gratuity NOT included." Does a milkshake count as a non-alcoholic beverage?

Yes, the milkshake is included on the DP

oh yes the milk shakes at the si fi dine were great and included, and also we ate at the coral reef in epcot and they had virgin frozen drinks that were included and my kids are still talking about them!!!

Ultimately, though, it depends on the restaurant. You will need to ask your server, to avoid unpleasant (billing) surprises.
