Cut trees in front of Star Tours

What is the story behind the big cutoff trees?

If you mean around the AT-AT, those are just to make it look like the Forest Moon of Endor where the empire cleared several trees for their operations or that Ewoks may have done it to build habitats. It's just part of the overall look of that location in Star Wars.

It’s what little remains of the old HS concept- that you’re at a working movie studio. So the queue to ST looks like a movie set, the Backlot Express is meant to be where studio workers would eat (along with Hollywood Vine), Indiana Jones show pretends it’s actually filming a movie just like Lights Motors Action! used to, you’re starring in an episode of Twilight Zone on ToT, etc etc. Now the theme is you’re in the movies- TSL, the upcoming Mickey ride, SW land.
 
That is correct. It's supposed to be a movie set. That's why the trees are not all the way tall, that's also why the AT-AT out front isn't all the way complete, just the front half of it. (Basically, the only parts that are finished are what the camera can see)
