We're trying to set up Boma breakfast ADR for our departure morning. Any guidelines on how long to budget for traveling to and from AKL? I'm assuming going to AK then to AKL would be the quickest route?? TIA
That trip will be a crap shoot IMO. Anytime you are trying to go to a resort in the AM, you run into possible issues since there will be fewer buses going to resorts from parks. AK would work, but I also wouldnt rule out DHS bus. Basically whichever bus shows up first is probably the one I would take.
Actually, in the AM like that, I would probably just suck it up and use a Taxi. IIRC that's actually a fairly short trip and wouldnt cost a lot.
Our flight out isn't until 2:15, so I figure our pickup with ME to be around 11. That should give us plenty of time. I'm thinking breakfast at 9 would work, but I wanted to make sure that was reasonable. (leave hotel 8am, get to Boma by 9, leave by 10, get back to CSR by 11).

You'll need take a taxi ($20 to $30 round trip, including tip.) And probably make an earlier ADR. You should really plan on being back at the resort no later than 10:15. The time they schedule you is the time your bus leaves. You need to be at the DME platform - completely ready to go - at least 15 minutes before that. You're also not leaving enough time to eat. There's a fairly good chance that you won't be seated right away - it will likely be 10 to 20 minutes after your ADR.
Working backwards:
11:00 leave
10:45 arrive at DME platform
10:15 get carryon bags from bell services, go to the bathroom, etc.
9:45 leave Boma, get a cab, ride back to CSR
8:45 be seated
8:30 ADR
8:00 Take cab from CSR to AKL

What you say is partially true: there are few buses going from parks to distant resorts, but there are many buses going from parks to nearby resorts in the morning.
It would be much better to go to AK than to DHS, as there are many buses going from AK to AKL in the a.m. After dropping guests at AK, most buses go to AKL, All-Stars, or CS to pick up guests for another park.
As a general rule, when travelling between resorts in the morning, it is almost always best to transfer at the park nearest the destination resort (excluding Epcot for the Epcot resorts, since there is no bus service between them.)
You can check your luggage, but you're going to need to leave your carry ons with bell services until you get back to the resort.
There's really no way to make it in that time frame using disney transportation. Getting from one resort to another in under an hour isn't particularly likely at any time, but especially early in the morning. Realistically, you're looking at an hour and a half. Then there's checking in for the ADR 15 minutes early and very possibly being seated 15 minutes late.
When going back to a resort from a park before about 11 AM you need to seek out a transportation specialist near the park bus platforms. Buses don't run regularly back to all resorts out of the parks that early.
