Both good but totally different! Different food, different attitude, difference atmosphere. You tend to see a lot of bad reviews about Coral Reef..and granted I've only been there once...but I loved it. One our top 3 meals, and the other 2 were signatures restaurants.
Adding onto the op thanks, At the coral reef, how is it for meat eaters??. My DS loves fish but I am not a fan but love the thought of eatting in the aquarim/
While I have not been to Cape May yet, I was unimpressed with Coral Reef. May be that we are a party of 6 and were seated in a booth in the very last row of the restaurant. Wouldn't have been too bad with adults, but the atmosphere was a bit lost on our 7 year olds since they couldn't see much over the people across the aisle from us. The food was ok but pretty pricey if you are not on the dining plan. There are non meat options on the menu.
Shorthand version: You go to Coral Reef to watch the fishes. You go to Cape May to EAT the fishes.
Kidding aside, while Coral Reef is more entertaining IF you get a table close to the aquarium windows (we had 180+ ADRs last trip and still ended up in the very back row), I think the food at Cape May is better. I do concentrate on the seafood options, especially the crab legs and the calamari. DH, however, spoke highly of the ribs, chicken, and (I think) pot roast.
Remember that at Cape May you also get the salad bar and the dessert bar......mmm.......Oreo bon-bons.......
As has been said these are two very different restaurants. We did have good food at the Coral Reef restaurant and it was a lot of fun seeing the fishes and the divers inside as well, it was extremely loud in the restaurant as children were excited jumping up and down at seeing the fishes. The buffet/food at Cape May is very good and if I were to choose which one to return to then I would pick Cape May.

Our family did both last year. I'm the only seafood lover of the family and I did enjoy both. I preferred Cape May overall though. I just couldn't get enough of the all you can eat crab legs and steamers. My wife and two daughters liked being inside the aquarium at Corla Reef but enjoyed the food better at Cape May. We also loved walking around the Beach Club Resort, it is beautiful!. We took the boat from Hollywood Studios to the Cape May Dinner. We enjoyed it so much that we'll be doing it again in about three weeks. It was so good that we had to do it all over again for this trip. Probably my top three meals in Disney so far.
