Continental on-line check-in - quick question

On a connecting flight, if I check-in on-line for the first sector do I have to do a separate process for the domestic sector or does it do the complete journey at the same time?

I know that it would all be one process if we checked in at the airport, but I can't rememebr what happens during the on-line check-in process.
