Comfort Suites vs Atlantis excursions

My family and I are going on our first Disney Cruise this October 27th on the Wonder. I would like some help from you experienced cruisers what is the best option to do if going to the Atlantis, book a room at comfort suites or do the cruise ship excursions. If you go to comfort suites, can you check in in the morning to use the Atlantis facilities? I read that some people never use the room. Also how much was the Comfort Suites per night and what number did u call for that?
