Check in for SW with layover and plane change

We have always flown non-stop. This time we had to select a flight with layover. When we check in for our flight, do I have to check in for the first leg of the flight and get our boarding # for that and then check in for the 2nd flight to get that boarding #, or does one check in take care of both legs of the flight?
