We have family in SanDiego, and we will be visiting
Legoland and possibly the zoo or Wildlife Animal Park as well. We've been to SeaWorld in Florida, so will probably skip it in SD. I'm trying to talk DH into more than 2 days at DLR and punting everything else in San Diego except Legoland.
I know nothing about Legoland b/c we've skipped it each time we've been there. The zoo is amazing; if your local zoo isn't terrific, or if you don't have a local zoo, I highly recommend their zoo. Be warned though, bring or rent a stroller, b/c it's a lot of up and down hill walking. NOT a flat zoo!
I love Seaworld and would go no matter how many times I'd been to it or others. We just bought the San Diego Seaworld fun card, which was the cost of one ticket and gives us all but 4 days of 2008 (and two days from our visit in 2007). We love seaworld. My brother and SIL, who are childfree and live in San Diego, joined just so they can see the Pets Rule show whenever they want to.

Disneyland is THE theme park, and I haven't worked up enough interest in Legoland to bother going! I'm sure at some point we'll go, maybe when DS is 5 or so.
About the entrances, I don't know if you need this, but I'd like to try to help you with visualizing it. HoJo is on harbor, which is a street on one side of DLR. Over where Paradise Pier is, that's a parallel street to the other side. The entrance plaza is sort of in the middle. So if you're at Paradise Pier or at some other hotels "over there", you come in from one side, go through one set of security (bag check) after going through Downtown Disney, and end up in the esplanade, with DL on your left and DCA on your right. If you're coming from Harbor, you walk under a big disneyland sign (yay!) and go through bag check lines directly opposite the ones on the other side. Then you end up in the esplanade on the other side, so DCA is on your left and DL is on your right.
Once you get there it will make much more sense.
