Did you receive a Disney confirmation number? If so, you will use that to do online check in. When I have used a third party to book a room, I usually get a confirmation number from the third party (not the Disney number), and then a follow up email when they have added the WDW confirmation number to my folio. I've never had any problems doing online check in booking through a third party.
