Booking through Expedia...

When I try to book my flight and room, it says "Free airport shuttle included". Does anyone know if that means Magical Express?

If it is a Disney hotel, then yes. I don't think booking through Expedia will provide much of a discount versus booking direct with Disney and I'd never recommend booking a flight through an online travel agency as all changes have to be made through them and it can be painful.
 
Even if it is the airline that makes the change, getting anything improved is likely to be painful.

Second opinion for suggesting you book direct.
 
It's actually significantly cheaper through Expedia -- about $200 less for the same room at Port Orleans FQ.

I've had no issues using Expedia for travel in the past, but I've never used them for a Disney trip. This trip is very last-minute, too, so that cuts down on any changes (barring emergencies or anything).

The airline with this package is JetBlue. That is one of the airlines that has Magical Express? I've always driven to Disney, so this is all new to me...

We've used Expedia to book WDW resorts before, and yes they do include ME. They will give you an address link to sign up for ME, and at some point they will send your WDW reservation number so you can do online checkin.

For our last stay last February, WDW did not have discount rooms available at our resort of choice, but Expedia still had some available. Using Expedia or Lastminutetravel.com or any other viable booking site to book WDW resort rooms should not deter anyone from using them, expecially if you can get a deal.
