Use those sites to search then book through the airline website directly. MUCH much easier to work with if flight changes are made, etc. Also remember that not all airlines show up on Hotwire, Kayak, etc.

Even better, use Kayak or Booking Buddy to search for fares - since these are travel search engines and not travel websites - then click through to the service provider to purchase.

Southwest, and possibly public charter airlines, don't show up on theses or the travel websites, so you have to visit those companies' sites individually to find fares. But it's always best to buy directly from the airline, rather than an intermediary travel agency online, so that the airline will speak with you if there's a problem or change* with your future flight. If you're going to use a Travel Agent anyway, just go to someone local!
