Another vote for Via Napoli. I highly recommend the prosciutto e melone pizza; it's my favorite.
Most of the "pizza" served at Disney is not thin crust (and sadly, not very good). However, as some of the PP said, there are venues that serve "flatbreads" which are similar to thin crust pizza.
But please be advised: this isn't the typical thin crust pizza you might be accustomed to. It's wood-fired and without traditional red sauce.

Sorry to be a downer but I thought the pizza at Via Napoli was awful! The rest of my family liked it, but I would not go back there for the pizza. Next time I'll order pasta!!
If you want thin crust pizza, you'll need to either go to a TS restaurant or get delivery from an outside place. Unfortunately all QS pizza is the same and none are thin crust. My vote is Via Napoli as well.
We got just regular cheese and pepperoni at Via Napoli and it had red sauce. Some of the specialty ones don't. They are all wood fired though, which some people don't care for.

I totally respect this, but wanted to mention (so as not to deter anyone!) that the Dis Unplugged ran a poll recently on people's favorite TS in Epcot, and Via Napoli won by several votes! It's a popular choice.
