Only one night of our stay is covered in the AP discount. Can they apply the discount to the one night or do we have to have two different reservations?
Good question...I am wondering too! I thought that if you arrive on a day during the discount, you might get it for your entire stay?! I have read that somewhere on the DIS, but I am not sure...
The policy may have changed but I ran into this issue last fall.
I did have to have 2 reservations to get the discount for my entire trip. They suggest that you contact the resort to have them "link" the reservations and you should be able to stay in the same room however it is not guaranteed.
I called prior and reminded them at check-in.
We did not have to change rooms.

That's only for Free Dining. Room only discounts are calculated on a day by day basis. You get it for the night only if it's available for that night, regardless of the rest of your reservation. (Seasons can change as well during your stay, so your room rate can vary dramatically.)
