if I upgrade from a non park hopper ticket to an annual pass ticket do the park hopper automatically get added on?

You pay the difference between the ticket you have and the annual pass, so you'll just want to do the math. If you buy a ticket directly from Disney at current prices and then upgrade to an annual pass at current prices it shouldn't make any difference as far as the total you pay for the AP in the end. If you buy the hopper ticket you'll just pay more up front and less at the time of the upgrade.

If you're buying the ticket you plan to update from a third-party, there may be some differences based on their prices.
