Air Train flight booked through SW check in?

I booked my flight for our April trip on SW using points and it's service by Air Train (but does have a SW flight number as well). Do I have to check in through AT or can I wait until the 24 hour mark to check in on SW?

I don't want to pay to choose a seat location because I think it's silly. My other questions...if I do check in on AT website, can I choose my seat at no cost?
 
If you booked through Southwest, then go on Southwest's web site 24 hours prior to check in, and it will allow you to choose your seats and print boarding passes at that time for no extra charge.

Remember if you are checking luggage to check in at the Airtran counter at the airport.

I just did this today, we're on our way there tomorrow.

I believe that AirTran reserves rows 10-12 for passengers booking through Southwest who do not pay for seat assignments (this could have changed). Be warned that you will be in the very last boarding group if you let AirTran assign your seats at check in, unless you are an AirTran elite AfF.
 
I was able to choose from the entire plane, including paying extra for exit row or seats in the first boarding group. We picked free seats behind the wings.

Actually according to Air Tran rows 10 & 11 are held back for those with disabilities. They can be assigned by AT agents ahead of time but that is why they cannot be booked by passengers online. :)
 
Helpful information, thanks to all who posted! We are doing the exact same thing later this month and I was actually going to call SW soon because I had these same questions. I was worried that we would not be able to pre-select seats at any time and would be split up from the kids.

Am I correct that since we booked through Southwest, we don't have to pay luggage fees?
 
If you booked through Southwest, your first two bags are free, even on an Airtran flight. Best of both worlds?
