AAA travel advisors and codes...

If I book a package through AAA for our next trip, are they going to be able to automatically apply codes for me, or will I have to call the codes in to them? I know that I can't book a AAA package myself with WDW, but will I be allowed to call Disney myself and have the codes applied to my package or will AAA have to do that as well?

If disney does the free park-hopping and water-parks and more again for next february, will i be able to use that discount as well as get the AAA rate? or will it be one or the other?

Once you book with a travel agent, you can not call WDW to have the codes applied yourself. Generally the AAA does not apply the codes automatically, you need to call your agent and see if the codes can be applied to your reservation.
I know that when their is the free dining AAA can not apply their discount to the reservation, but I am not sure about the promotion with the free upgrades on the tickets. I would assume that you can only have 1 discount per reservation.

Like the op said, you can't access your reservation once you book with a TA, but your AAA agent is able to add the code for you. You will lose the AAA discount (which is on the room portion of the package only, free dining is a bigger savings) because you can only apply one discount at a time. You will need to call your agent, they don't monitor reservations like some of the Disney Specialist agencies.
