You could do two rooms at an All Star or Pop Century Resort. You could have joining rooms. We just stayed at PC, and we took our parents with. They had their own room and the kids part of the time. It was great having two bathrooms. I think you are going during a busier time, so it might be a little more expensive, but still cheaper than the mods and deluxes.
 
None of the DVC resorts would have 2 twins in any of the bedrooms. The one bedrooms have a king bed in one bedroom and a queen pull-out in the living room. The two bedrooms (depending on resort and configuration) have a king in the master, and either two queens or a queen and queen sofa bed in the second bedroom. The two bedroom villas are pricy, running at least $550 per night(depending on season). If you are truly interested in a 2 bedroom villa within a DVC resort, visit the rent/trade board here on the DIS, sometimes renting points can be a discount on the rates. If you don't want to pay that much, the only solution would be to rent two connecting rooms at any resort, to get separate beds, if you want separate bedrooms. AKL and WL both offer rooms with a queen and bunkbeds, which would give your children separate beds, but you no privacy.
 

Many deluxes have a day bed that is plenty large enough for an adult size person. I think the AKL has standard rooms with a queen bed and a twin bunk bed. FW has cabins with bunk beds also.
 
It's all about how much you can spend for lodging, really.. We have stayed at Holiday Inn Family Suites and it was WONDERFUL!!! They had a main bedroom with either a king or queen ( I can't remember ) and they had a separate bedroom for the kids with bunkbeds ( which my kids LOVED ) and they had their own Nintendo games, , etc. in their room. They had free train rides for the kids around the complex, special check-in for the kids, and lots of other kid- oriented activities, no to mention the wonderful pool.They gave free shuttle service to the parks , and very minimal wait time between shuttles. I thought the price was very reasonable for all that we got, plus kids eat free.

On the other hand, if you can afford it, and you really want to stay on-site, the Boardwalk VILLAS are fantastic. They have 1 and 2 bedroom villas. We have stayed in the 1 bedroom villas and there is the main bedroom with a king bed, and a queen size sofa sleeper. They are very roomy and they have a washer and dryer in the suite which really comes in handy, not to mention that you have 2 FULL bathrooms, one with a large whirlpool tub, and the other with a large walk-in shower.

I have also read about the BEACH CLUB'S new Villas. The set up sounds very similar to the ones at Boardwalk, and the price is essentially the same.

Both the Boardwalk and the Beach Club have lots of activities for kids, and they both have AWESOME pools-----always a plus for kids.

The FW cabins have a bedroom with a double bed and a set of bunk beds and then their is a murphy (pull down) bed which is a double in the living room. They also come with full kitchens if you wanted to save a little money on food.
