We are flying from Montreal to MCO and renting a car for a few days while we are offsite. We will then be transferring to the Contemporary and have no need for the rental after that. This is our first time renting a car. Are we going to have to drive the car back to the airport and take the shuttle to the hotel or is there a more intelligent way of dropping a car off that won't cost an arm and a leg to get me back to the Contemporary?

A lot will depend on who you have rented the car with and if there is a drop off nearer to your hotel. I would be wary of one-way rental charges as these would probably be more than taking a cab back to the Contemporary from MCO. Unless otherwise chosen the rental is usually pick-up and drop-off at the same location.

If you rent the car from Alamo or National, you can rent from MCO and drop at the Car Care Center, which is on the exit road from the Magic Kingdom. You just have to set the rental up that way. A shuttle will take you back to the Contemporary...I think they run every 20 minutes or so.

Another alternative, but more time consuming. I'd consider this one if the MCO->CCC rental is much more expensive than MCO->MCO: set up a dummy flight in Magical Express about the time you want to drop the car off. Drop the car at MCO and take Magical Express back. Presumably this would have to be done before you check into the Contemporary.
