The bus. But the boat is more fun, plus it lets you off a little bit closer to the front gate at MK.

You assume correctly.

The bus will take 12 minutes once you get on the bus, and 3 minutes to walk to turnstyles.

With the boat, ignoring wait times:
15 minutes to MK.
2 minutes walkto express monorail station
5 minutes to TTC.
0.5 minutes walk across platform to Epcot monorail
12 minutes to Epcot monorail station
5 minutes to walk to turnstyle

Wow! That is quite a difference in the transportation time. I guess it's the bus for us.....
