we are going the last week of september-first time-how are the crowds...we have a 5 and 1 year old. just wanted to see, thanks!
 
Traditionally this is a very low crowd time. Many people will take their kids out of school for WDW, but lots of them don't want to do it that early in the school year.
In order to get the crowds up at that time, Disney started the free food deal several years ago. Still, crowds will be pretty light. Just be sure to get ADRs because everyone who goes then will be on the food plan so the popular restaurants will be booked up.
The main problems then will be heat and humidity. It is prime hurricane season too, but I wouldn't worry about that at all, they give lots of warning before they come and Orlando is not on the coast anyway. The buildings at WDW are very strong too, they are fine if a storm hits.
 
For 2009 the last week of September is the beginning of Food and Wine Festival. The kids might not be impressed, but the adults could have a good time! We are going that week and plan to avoid Epcot on the weekends since it has been our experience during prior F&W Festivals that the weekends are pretty crowded. Some CM's have told us it is those within driving distance coming for the weekend to check out the festival.

Late September is still hot in Orlando. Go prepared for the heat with plenty of water at all times and you'll do fine. Crowds have been low in other years, although lately with free dining during that time it does seem to be more crowded. If you are determined to dine at a particular restaurant, make reservations early. If you aren't too picky, you can get reservations at less popular restaurants (particularly the ones at the various resorts) closer to your trip.
 
WE usually go end of Sept, begining of Oct and it is still very HOT! The crowds have gotten a little heavier since the free dining started, but not as bad as the summer and spring break crowds.

Most rides will be about 10 min waits except for Peter Pan, soarin', and Toy Story Mania. But that is why they invented Fast Passes. They are the only rides we have ever used fast passes for!

The evenings were nice but the days were pretty miserable. My dd was 5 at the time and would just shut down after a few hours in the morning.
 
We went last week in September in 2006. Crowds we very low! It was wonderful. It was very warm that week. Oh, and love bugs were everywhere! LOL
 
we have gone last week of sept for the past 3 years and find that the crowds are very light... only real lines are for the big rides like soaring and toy story.. epcot gets really crowded at night due to the food and wine festival... I never really noticed it being really hot but I am from Louisiana so I am a little used to it i guess
