We are going to disney in a few weeks with DS,DDIL and DGS ages 1 & 5. DS would like to go to a water park one day. For us to watch the boys elsewhere, the time limit would be about 4 hours. After that we melt into a puddle of goo.

My thoughts are parents take the boys to MK for several hours , come back to BLT, we'll keep the kids and they go the water park around noon or so. How are the water parks in the afternoon? I see they close at 5 pm. Are lines for rides still crazy at 4 ish?

Also, can you get a bus direct to the water park from the resort or must you go to a theme park or transfer somewhere.?

When I went in August you needed to transfer. If you are going for Easter break, everywhere will be crowded.

Can't help you with the transportation question, we always drive. However, going to the water parks in the afternoon is fine. You'll have no problem finding a nice shady spot, though you may have to walk towards the back of the parks to do it. The lines will be long when you get there (depending on the weather), but will shorten dramatically as the park gets set to close. The last hour you should be able to do all the "big" slides with minimal wait. Best thing you can hope for is a late morning/very early afternoon t-storm that passes through quickly. It'll drive out the rope drop people and make the crowds quite low for afternoon.
