I agree with the posts about all the museums/zoo/etc already mentioned. Here are some other thoughts:

If you stay in Old Town Alexandria you can be near a metro stop (King St) and enjoy some of the restaurants and waterfront in Alexandria. You can enjoy a nice boat tour there up the Potomac.

If you hit Baltimore for the aquarium make a day or 2 of it and go to Port Discovery as well... an award winning children's museum.

Kids might also like the duck tours. It's a bus and a boat all in one.

Udvar Hazy is the Air and Space Museum in Chantilly, VA. It has more planes, the space shuttle, etc. It's basically on the grounds of Dulles Airport. I believe you can get a bus from DC to it. It is not on a Metro stop. We just took our kids there on Good Friday.
 
We had a great time in DC last summer. If going to the zoo on the Metro there are two stops. On the way there take the second stop. (sorry don't remember the names.) When leaving the zoo take the first stop. That way you walk downhill both times.
One of our favorite secret spot is the bell tower at the old post office. Not many people know about it, therefore no lines. It has a great view of DC and has the skyline labeled so you can figure out where everything is. Also there is a food court in the building. There are also junior ranger programs at most of the monuments. Our kids always love receiving the badges and patches. A very cheap and educational program, just ask at the information centers.
