We stayed in a 2 bedroom villa in January and loved it. The washer and dryer come in very handy.
The boat ride is very convenient to and from the MK. The boat dock is on the other side of the property, but it's a pleasant walk (5 min). If it is raining, you will be under cover for the most part. The walkway from the villas to the lodge is covered. We never waited more than 5 minutes for a boat.
The bus station is right next to the villas. The bus to the Animal Kingdom took awhile longer. The bus will make stops at the Poly and GF before heading to the AK. We rented a van and took it to the AK and MGM.
We have been to Disney 2 times in October. In 1999 it rained 3 out of 6 days. Sometimes a downpour. We managed quite well because we were prepared. If the weather update looks like rain, just bring raincoats and possibly the plastic coverings for your strollers. All of the parks sell raingear, but they fall apart and they do not have extra small ponchos for small kids. The parks empty out when it rains and most of the rides are under cover. In October of 2001 it did not rain at all. The weather was a little humid, but overall very nice. The crowds were minimal both years.
You will love the villas. They are VERY roomy. Ask for a room close to the elevators for less walking on your part. Your kids will love the pools and the water slide. They also have a small sandy beach area where you can see the nightly electric water parade and story time by the fireplace inside the lodge.
