We’re using a travel agent for the first time, so our October trip is a package with hotel and park tickets

when I’m at Disney, can I apply the cost of our tickets towards the purchase of annual passes?

Yes, go to Guest Services after entering a park and have the change made so you can have AP benefits immediately.

Or before you enter the park. I did mine at the IG at Epcot in Sept. It wasn't part of a package but I had no issues. I got it from a third party vendor and even though I paid a tad less for the ticket, they applied the price it would have been had I bought it from Disney. It took maybe 5 min. but again that was at IG and there was no line.
