We booked the land/sea package with transfers, however, I am pretty sure we will be taking a town car to the port for that portion of the transfer package. I have read that that is when you hand over your cruise docs and since we will probably not be on the busses, will this be a problem?

No, that is not a problem, you actually hand over your cruise documents when you check in at the hotel (and then they are picked up by DCL) and your resort ID cards carry over to the ship with you. There will be cruise line representatives avaliable at the WDW resorts as well, just make sure that they know of your plans. They can make sure that everything is taken care of for you, you might have to stop at the check in desk when you arrive at the port, but it is not a big deal.

Also, if you decide to take the town car, be sure to DROP the transfers from your package before final payment so you are not paying for something you're not using.
